About this position

PhD scholarship in Antifungal Resistance at the Food–Environment Interface at the DTU National Food Institute, Technical University of Denmark, in Kgs. Lyngby, Denmark.

This PhD project sits at the intersection of microbiology, fungal genomics, bioinformatics, machine learning, statistics, quantitative risk assessment, and public health. The project investigates how antifungal-resistant fungi occur and spread across food-production environments, how resistance emerges at the food–environment interface, and how surveillance data can be translated into estimates of human exposure and public-health impact.

You will work across wet-lab and dry-lab activities: collecting samples, isolating and characterising fungi, performing antifungal susceptibility testing, generating and analysing whole-genome sequencing data, analysing metagenomic and other microbial datasets, and applying statistical and machine-learning approaches to genotype–phenotype relationships and resistance prediction. The project also contributes to probabilistic exposure and risk-assessment models and One Health surveillance thinking.

The position is based in the Research Group for Global Capacity Building and involves close collaboration with the Research Group for Risk-Benefit. Supervision is provided by Joana Mourão (main supervisor), Sara Monteiro Pires (Senior Researcher), and René S. Hendriksen (Professor).

Applicants should hold a two-year master’s degree (120 ECTS) or equivalent in microbiology, molecular biology, biotechnology, bioinformatics, computational biology, or a related field. Required experience includes bioinformatics and sequence analysis, Linux/command-line computing, scripting or statistical programming in Python or R, some hands-on microbiology lab experience, basic experimental design, and good English. Experience with fungal microbiology, antifungal susceptibility testing, whole-genome sequencing, metagenomics, microbial genomics, machine learning, or quantitative risk assessment is an advantage.
