About this position

This PhD project at the University of Auckland's Auckland Bioengineering Institute (ABI) focuses on developing a computational workflow to generate thermodynamically consistent bond graph models directly from molecular dynamics (MD) simulations of proteins. The aim is to bridge the gap between molecular-level structural dynamics and interpretable, predictive physiological models, providing new tools for understanding disease mechanisms and functional physiological behaviour.

Bond graphs offer a powerful framework for describing the flow and exchange of energy across physical domains, making them ideal for connecting molecular biophysics with systems-level modelling. The successful candidate will work on creating a bottom-up workflow that extracts these models from MD simulations, contributing to advances in both computational biology and bioengineering.

The Auckland Bioengineering Institute is a world leader in applying engineering and technical innovation to medical care, human capability, and the understanding of human physiology. ABI researchers are engaged in projects ranging from artificial intelligence avatars and implantable devices to digital models of the human body. The institute is renowned for its research excellence, commercialisation, and real-world impact, including the development of diagnostic sensors and wireless implantable devices.

Applicants should hold a Bachelor’s or Master’s degree in Engineering, Physics, or a related field, with experience in Python programming highly desirable. The ABI welcomes students from diverse backgrounds, including Engineering, Medicine, Mathematics, and Science. Funding is available for eligible candidates, and applications are accepted year-round.

Graduates from ABI are highly employable, with many pursuing careers in research, industry, or entrepreneurship. The institute fosters a vibrant, international research community and offers opportunities to make a tangible difference in healthcare and technology.

For more information and to apply, visit the project page or contact the supervisors. Join ABI to contribute to cutting-edge research in bioengineering and computational modelling.
