About this position
PhD Studentship at the University of Exeter
This fully funded PhD studentship explores how innovative data science can be used to record, interpret, and predict wild animal behaviour and disease-related dynamics in wildlife populations. The project sits at the intersection of wildlife ecology, metagenomics, and machine learning, with a strong focus on understanding pathogen transmission in natural systems.
The research will integrate environmental and host-associated metagenomic data from model wildlife populations, including migratory birds and badgers, alongside ecological and environmental datasets. Using high-throughput sequencing, the project will characterise microbial and pathogen diversity across animals and surrounding habitats such as water, soil, sediment, and foraging areas. It will then link microbial community composition to host traits, movement behaviour, habitat use, seasonality, and environmental conditions to identify transmission pathways and ecological drivers.
A major component of the studentship involves developing machine learning pipelines for preprocessing, feature engineering, model selection, and prediction. Approaches mentioned include Random Forests, Gradient Boosting Machines, and Deep Neural Networks, as well as Multiomics Factor Analysis (MOFA) and network analysis. The aim is to infer likely transmission networks, identify environmental reservoirs, detect hotspots, and forecast pathogen occurrence, persistence, and spread across landscapes.
The project is funded by the Engineering and Physical Sciences Research Council (EPSRC). The studentship provides fees plus a stipend of £21,805 per annum for 2026/7. This is a research-focused doctoral opportunity designed for applicants interested in wildlife disease ecology, conservation biology, One Health, genomic surveillance, and computational biology.
