About this position
The Multiscale Modelling of Complex Systems group, known as PomaLab, at the Institute of Fundamental Technological Research, Polish Academy of Sciences in Warsaw is recruiting for a postdoctoral researcher / assistant professor to work on the NCN OPUS 29 project Large scale modeling of conformational changes in nucleic acids. The project is led by Dr. Adolfo Poma and focuses on how DNA and RNA change shape across the large length and time scales that are difficult to access with all-atom simulations.
The selected researcher will contribute to the development, validation, and release of the GōMartini 3 framework for nucleic acids. This builds on the Martini 3 coarse-grained description and Gō contact networks to create a model that can capture nucleic-acid conformational dynamics with improved chemical specificity. The work is centered on biomolecular simulation methodology and software development, with clear links to structural biology and soft-matter modelling.
- Develop and implement the GōMartini 3 model for DNA and RNA in molecular dynamics packages.
- Build Gō contact maps from atomistic structures and explore enhanced-sampling strategies.
- Perform coarse-grained simulations of nucleic-acid conformational changes and mechanical properties.
- Develop Python tools and analysis workflows and maintain the project’s tools on GitHub.
- Prepare manuscripts, present results at international conferences, and support the supervision of PhD students.
The position is based in a friendly, interdisciplinary research team at a highly ranked research institute, with a strong emphasis on computational modelling and methodological development in biomolecular physics.

What's required
A PhD or equivalent in computational biophysics, chemistry, or a related field is required, with emphasis on molecular dynamics simulations. Candidates should have advanced knowledge of MD simulations including Martini 3, nucleic acid force fields such as AMBER and CHARMM, and force field development, plus familiarity with alternative coarse-grained nucleic acid models such as oxDNA, 3SPN, or SIRAH. Strong computational and programming skills are expected, including OpenMM, GROMACS, Python 3, Bash, C++ and/or Fortran, machine learning methods, and high-performance computing. Excellent English is required, along with the ability and interest to present results at international conferences and publish in peer-reviewed journals. The PhD must have been obtained in the year of employment or within the 12 years preceding 1 January of that year, subject to NCN rules, and years of research experience listed are 4 to 10.
